I'm not really sure, what you mean with channels? You can color code with the audition pads and you can work with clones. Your view is instead of vertical horizontal. If you don't like it, just turn your Deluge 90° anti-clockwise, then it is vertical

I know what you mean, but the beahviour of this "setting/bug" is unpredictable. If it would be like you described, it should'nt trigger the sample, when it is already playing (in sync)

Maybe try to track it down like if in such situations are many control changes, triggers or many notes are playing. It sounds a bit, as if there is a buffer too short. But as @amiga909 said you should try to reproduce that situation.
